So would a 64.5 with Generator also have only 2? I actual have 3 on mine. The 3 regulator mounting screws. Then what about the ground that is just next to the regulator?

Any of the major mustang suppliers sell these for about 3-6 bucks.  Search voltage regulator screw caps.

I am not entirely convinced that the hard rubber screw caps were intended to be part of a finished car. I find no documentation on what to use and where. Yet they exist. I have not found a Ford part number nor installation instruction in the Mustang Assembly Manuals, the MPC or Ford Service Manuals.
Instead, I believe they were a "safety item" used to protect the hands of assembly line workers while the grills and upper deflector were installed, and the caps were left on the screw tips. Take a look in the area between the radiator support and grill on the left hand side of a 64 to 66 Mustang. There is nothing there to service, and no reason for an owner to stick their hand in that area, at least in normal daily operation. So why are they there? It may have been more expensive to remove the caps and reuse them than their cost.
Just a thought.

They may have also been used for aesthetic reasons, so that the silver screw tips would not be seen when looking through the grille.  Seems someone at Ford was a bit obsessed with that as we see blackout on horn wires on some models and other things like '66 grilles blacked out behind the corral's and the little tab on the grille supports blacked out.

Could have been placed for more than one reason. Bottom line IMHO is that they were there and if your restoring your car they need to be returned.  Glad we could help others.  They are a bit unique so don't try and get by with vacuum caps, 67 - up style grey hard plastic ones from the trunk painted black    Someone will notice

I have also seen many times the caps used on firewall screws near the power booster on 67's .Here is a picture that I think I got from JS.

Yes,  that was my point as it relates to the purpose of the regulator caps.  Since it was on the firewall also there is not another explanation I can think of other then hand protection.

Did you mean regulator mounting screws? The covers on the generator terminals are different. Or at least what came on my D code are.
