Title: Sealer at Windshield Wipers & Cowl

I have an early 1965 San Jose Mustang Fastback.  Today I pulled the wiper motor and arms from underneath, when I looked up top at the cowl where the wiper arm goes through - I found soft plumbers putty.  The putty was formed as a tube and ran between the top layer of sheet metal on the cowl to the bottom layer of sheet metal under the dash filling the two holes.  Has anyone seen this?  Do I need to go back and fill this area when I put all back together?  What are people using to fill this area?
