65 Sway Bar Color

What is correct finish for early Aug. 64.5 Hipo Mustang sway bar and brackets as I've seen both black and natural on cars?

The more original sway bars I clean and soak with evapo-rust, the more I am seeing with no paint, just a darkened appearance.  Most will expect them to be painted semi-gloss black, so you may want to go that way instead of dark natural.

The body to frame brackets are usually plain steel.

Would the sway bar have any paint markings? I've seen some restored cars with the yellow and green stripe on them. Is this typical? If so at all assembly plants? Would a hipo be different since I think it had the larger sway bar?

Depends on year, size and model

Typical?  Yes for a 67 up larger sway bar

65-66 V8's didn't use a color coding system to identify them for the line workers
