Engines and transmissions were installed as an assembly at the factory.
1967 S code engines had tag codes of 322 for manual transmissions and 319 with automatic.

The installation dates probably won't line up between transmission or factory too closely.

The 3 speed M/T S codes installation dates are probably pretty skewed.

Have worked in manufacturing for over 25 years, first in first out isn't strictly adhered too. Quality control might have been job one at Ford in 1967, but maybe not.

Don't have the time at the moment but believe we will find that there was two additional engine tag and sticker codes used to identify the type and intended application for each engine. Thermactor is the reason since most of those parts were put on at the engine plant

Here is a pretty good photo of my C6AE 9425-G intake manifold before it was repainted during my 2012-14 restoration.  Hopefully, someone will have a similar photo of a C7AE 9425-E manifold for comparison.
